Plant genomes may help next generation respond to climate change

In the face of climate change, animals have an advantage over plants: They can move. But a new study led by Brown University researchers shows that plants may have some tricks of their own.

In a paper published in Science, the research team identifies the genetic signature in the common European plant Arabidopsis thaliana that governs the plant's fitness -- its ability to survive and reproduce -- in different climates. The researchers further find that climate in large measure influences the suite of genes passed on to Arabidopsis to optimize its survival and reproduction. The set of genes determining fitness varies, the team reports, depending on the climate conditions in the plant's region -- cold, warm, dry, wet, or otherwise.

"This is the first study to show evolutionary adaptation for Arabidopsis thaliana on a broad geographical scale and to link it to molecular underpinnings," said Johanna Schmitt, director of the Environmental Change Initiative at Brown and an author on the paper. "Climate is the selective agent."

The researchers believe that by identifying the genetic signatures that mark Arabidopsis' response to changing climate, scientists may understand how climate may cause the re-engineering of the genetic profiles of other plants. "There is still evolutionary flexibility to help plants take one direction or another," said Alexandre Fournier-Level, a postdoctoral researcher at Brown and the paper's first author. "It gives us good hope to see, yes, it's adapting."

The researchers planted Arabidopsis, a small flowering plant popular with plant biologists because its genome is relatively small, at four locations across its native range in Europe -- Valencia, Spain; Halle, Germany; Norwich, United Kingdom; and Oulu, Finland. At each field site, genetic strains were planted, originating from across the species' native climate range -- from cold (Finland) to warm (Spain), with oceanic (United Kingdom) and continental (Germany) variables mixed in. That way, the researchers could compare local strains with representatives from the other regions and search for signs of "home court advantage," Schmitt said.

"This was a truly massive undertaking, tracking more than 75,000 plants in the field, from near the arctic circle to the Mediterranean coast," said Amity Wilczek, a former postdoctoral researcher in Schmitt's lab now on the faculty at Deep Springs College. Arabidopsis is an annual plant, so we could measure total lifetime success of an individual within a single year. We gathered plants from a variety of native climates and grew some of each in our four widely distributed European garden sites. We shipped our harvested plants back to Brown and began the laborious task of counting fruits on these plants. In the end, we were able to assemble a very large and comprehensive dataset that gives us new insight into what it takes for a plant to be succesful in nature under a broad range of climate conditions."

The team then burrowed into the Arabidopsis genome to find the molecular mechanisms that might give the plant genetic flexibility to roll with climate punches. To identify variations in the genome among the regional representatives, the researchers carried out a genome-wide association study for survival and fruiting comprising more than 213,000 single-nucleotide polymorphisms. These SNPs, Fournier-Level explained, are like signposts pointing to areas in the genome where survival and reproduction may be emphasized and areas that show variations in the regional representatives' genetic makeup.

From the experiments, the team discovered that the SNPs that determined fitness for Arabidopsis in one region are surprisingly different from those associated with the plant's fitness in another region. The team also learned from the experiments that SNP variants -- "alleles" -- associated with high fitness within each field site were locally abundant in that region, demonstrating a kind of home court advantage at the genomic level.

In addition, certain climate variables seemed to control the geographic distribution of fitness-associated SNPs. For example, fitness SNPs in Finland, at the northern range limit, were limited by temperature. In one example presented in the paper, the researchers identify a SNP allele in a water-stress tolerance gene, called SAG21. This allele was common in Arabidopsis's Spanish populations, but not in the cool climate of Finland where tests showed plants carrying that allele fared poorly.

"Climate explains the distribution of locally favorable alleles," Fournier-Level explained. "This helps explain how climate shapes distribution."

"We found that the genetic basis of survival and reproduction is almost entirely different in different regions, which suggests that evolutionary adaptation to one climate may not always result in a tradeoff of poor performance in another climate," said Schmitt, the Stephen T. Olney Professor of Natural History and professor of biology and environmental studies. "Thus, the Arabidopsis genome may contain evolutionary flexibility to respond to climate change."

Martha Cooper, lab manager in Schmitt's lab, and Magnus Nordborg and Arthur Korte from the Gregor Mendel Institute in Austria contributed to the paper.

The National Science Foundation and the Alexander von Humboldt Foundation funded the work.

Another study of genetic adaptations to climate

In another study published in the same issue of Science, a team led by Joy Bergelson, professor and chair of Ecology and Evolution at the University of Chicago, identified genetic loci associated with adaptations to climate change in A. thaliana.

Genes involved in processes such as photosynthesis and energy metabolism were more common among genes associated with climate adaptation, the researchers discovered. Many of these gene loci also showed evidence of evolving through selective sweeps, where a new mutation appears and spreads through a population -- a strategy that may not be effective during rapid changes in climate.

"The contribution of selective sweeps suggests that there will be limits on the rate at which this plant can adapt to climate change," Bergelson said.

Probe: Drug abusers exploiting Medicare benefit

(AP) ? Drug abusers are exploiting Medicare prescription's benefit to score large quantities of painkillers, and taxpayers have to foot most of the bill, congressional investigators say in a report.

About 170,000 Medicare recipients received prescriptions from multiple doctors for 14 frequently abused medications in 2008, the Government Accountability Office found in an investigation for the Senate Homeland Security and Governmental Affairs Committee.

A Medicare recipient in Georgia got prescriptions for 3,655 oxycodone pills ? more than a four-year supply of the painkiller ? from 58 different prescribers. Another, in California, got prescriptions for a nearly five-year supply of fentanyl patches and pills from 21 different prescribers. Fentanyl is a powerful narcotic used to treat relentless cancer pain.

The cost of the questionable prescriptions amounted to $148 million in 2008. Overall, taxpayers pay three-fourths of the cost of the Medicare prescription drug program, which covers some 28 million seniors and disabled people for about $55 billion a year.

Prescription drug abuse is a growing problem for all types of insurance plans. Narcotics obtained with a prescription from unwitting doctors can feed a personal addiction, or be resold in a lucrative underground market.

Medicare, however, may be hobbled in its ability to confront the situation. Program officials told investigators that federal law does not allow Medicare to limit the access of beneficiaries who appear to be abusing drugs. Many private insurance plans and state Medicaid programs restrict patients who appear to be abusing drugs so they can only get narcotics from specific doctors and pharmacies.

Sens. Tom Carper, D-Del., and Scott Brown, R-Mass., are seeking ways to tighten Medicare rules. Carper chairs a subcommittee scheduled to hold a hearing Tuesday on the problem.

It's known as "doctor shopping." By visiting different practitioners, an addict can get multiple prescriptions for powerful drugs. Often, the doctors are unaware their patient is going to other physicians as well. To avoid suspicion, drug abusers often get their prescriptions filled at different pharmacies.

Using claim records, investigators illustrated how the strategy works: One unnamed Medicare beneficiary visited four doctors over 10 days to obtain a 150-day stock of oxycodone. The first doctor wrote a prescription for a 15-day supply, the second doctor for 20 days, and so on.

The investigation, first reported by The New York Times, found the worst abuse among 600 Medicare beneficiaries, each getting prescriptions from more than 20 doctors. Painkillers hydrocodone and oxycodone were involved in more than 8 out of 10 cases of doctor shopping identified by investigators.

In the context of the program as a whole, the number of drug abusers is small. The 170,000 whose prescription-use patterns aroused suspicion accounted for less than 2 percent of all the Medicare recipients who received prescriptions for the 14 frequently abused drugs.

Investigators attributed most of the cases of questionable behavior to younger beneficiaries, eligible for Medicare because of a disability and not their age. Nearly three-fourths of them also had low incomes.

In its response to the investigators' findings, Medicare said it recognizes the need to prevent abuse of the prescription program and is looking for ways to best accomplish that.

It remains to be seen whether the iPhone 4S can stem market share gains by phones running Google Inc's Android software. "It's been 16 months and all you've got is an A5 processor in the existing iPhone 4," BGC Partners' analyst Colin Gillis said of the new Apple phone. "It's a mild disappointment, but they're still going to be selling millions of units."

"It's not clear that Siri is sufficient to make or break a purchase decision," said John Jackson, an analyst at CCS Insight. "It's a better mousetrap. History tells us users don't use this technology in great numbers."

While the iPhone 4S sports many of the features leaked in tech blogs before Tuesday, it lacked the "wow" factor that some were hoping for to sustain the popularity of the brand.

In some ways, Apple may have been a victim of past success. Product launches by Jobs, now chairman, had been some of the hottest events on the tech calendar.

The iPhone, which accounts for more than 40 percent of Apple's sales, has been a success since it came out in 2007, making Apple one of the world's top electronics companies.

Cook said Apple has made significant inroads into the corporate market, with more than 90 percent of Fortune 500 companies testing or using its iPhones and iPads. The news sent shares of BlackBerry maker RIM down nearly 3 percent at one point. Google shares finished 1.3 percent higher.

The iPhone 4S will cost $199 with pre-orders starting October 7. Apple also cut the price of the older iPhone 4 to $99, and said an even older "3GS" model will be available for free to customers who sign a long-term contract.

That could help Apple expand into developing markets such as Asia, Samsung's backyard. And it might allow Apple to take a bite out of a low-end market it had eschewed.

"Apple is hitting Nokia when it's vulnerable. How many billions of people in emerging markets would love to have an iPhone? These are a growing demographic," said YCMNet Advisors CEO Michael Yoshikami.

Tuesday's iPhone event took place at Apple Central -- the same venue where the iPod was introduced years ago -- versus the larger, splashier venues of more recent choice, such as downtown San Francisco's Moscone center.

The event, though as usual choreographed to a tee, lacked the oomph and pizzazz of Apple events in years past and sorely missed the star power that Jobs brought to the unveilings.

Heading into the event, many on Wall Street had questioned Cook's ability to lead the company as Jobs had. In terms of stage presence, Jobs was a tough act to follow.

While it did little to alleviate concerns about whether the company would stay a creative force to be reckoned with without its founder and visionary at the helm, analysts say Tuesday's proceedings hinted at Apple's new team-based approach.

"What he did is let the team shine through," said Forrester Research analyst Frank Gillett. "What we may see is a somewhat different style, and frankly a healthy style that says: Look, this is a team that works together, there's a deep bench, it's not just one person."

Twitter users were not impressed with the phone, though.

"Please note I will be selling some 'S' stickers for $0.99 so iPhone 4 owners have a cheaper upgrade option," wrote HAL9000 on Twitter.

Tomlinsonr tweeted, "I'll have a double helping of 'meh' with a side of 'whatever'."

The latest version of the iPhone comes as the economy slows and competition intensifies. People activate more than 550,000 Android-based devices -- including tablets -- each day.

Nielsen data shows the iPhone was No. 2 in the United States with a 28 percent market share, with Android at 43 percent.

Globally, iPhone shipments rose 9.1 percent in the second quarter while Nokia's plummeted more than 30 percent, handing the top spot to Apple with a market share of 18.4 percent, according to IHS iSuppli. Samsung, whose shipments grew faster, is coming on strong with a market share of 17.8 percent.

Despite disappointment online, analysts said the phone is superior to many rival offerings.

"Voice recognition has been on Google and Blackberry devices for years, but Apple will make it much more usable," said Morgan Keegan analyst Tavis McCourt.
